It may be as simple as you have the background layer showing and not hidden when you save for web? If you have created your image/logo, assuming you have used something like the ellipse tool as suggested above and you have these items on a few layers, turn off the background layer so you see the transparency grid behind your artwork and then save for web (Ctrl+Shift+Alt+S), you can then select png-24 and save.
